- Added automatic deduplication of identical context files by content, keeping the closest (lowest depth) copy when duplicates are discovered.
- Implemented dedupeExactContextFiles() function to filter duplicate context entries in both explicit and discovered file lists.
- Added 3 test cases covering deduplication of explicit context entries, discovered context entries, and preservation of distinct entries.

Variable FateandGitHub 1957c702a4 fix(move): resolve quoted Windows paths and fresh-session ENOENT (#416) (#418)
Two /move bugs on Windows:
1. Quoted absolute paths (e.g. /move "C:\...") were treated as relative
because surrounding quotes weren't stripped before path.isAbsolute().
2. /move before any model response threw ENOENT because the session
.jsonl file hadn't been created on disk yet (lazy-persist).

Changes:
- Extract stripOuterDoubleQuotes() helper in path-utils.ts, use in
  handleMoveCommand() with empty-after-strip guard
- Guard session file rename with existsSync in moveTo(), leaving
  artifact dir rename independently guarded
- Guard #rewriteFile() with hadSessionFile || hasAssistant to preserve
lazy-persist while still updating header cwd for existing files
- Add comprehensive test suite (13 tests) covering all moveTo() edge
cases including header-only sessions, deferred persistence, and
  artifact migration

- Skip spill when tool already saved its own artifact (bash/python/ssh)
- Update formatFullOutputReference to use action-oriented wording

Bryce ThorpeandGitHub 490782c0b6 fix(coding-agent): suppress false maintenance-failed warning on benign compaction skips (#394)
Three early-return paths in #runAutoCompaction emitted auto_compaction_end
with result=undefined, aborted=false, and no errorMessage when compaction
was legitimately not needed (no model selected, no candidate models
available, or nothing to compact yet). The event-controller had no way to
distinguish these benign skips from a genuine failure, and fell through to
show the warning:

'Auto context-full maintenance failed; continuing without maintenance'

This was visible after a successful compaction: the next threshold check
would find nothing new to compact (prepareCompaction returns null), emit a
soft-skip event, and trigger the false warning.

Add skipped?: boolean to the auto_compaction_end event type and set it on
the three soft-skip paths. Update the event-controller to treat skipped
events as silent no-ops. Propagate the field through the extension and
hook AutoCompactionEndEvent interfaces so extensions can observe the
distinction.

820a17aa29 fix(memories): isolate Phase 2 consolidation per project working directory (#401)
* fix(memories): isolate Phase 2 consolidation per project working directory

The global memory consolidation job used a single 'global' job key,
causing all projects to share one Phase 2 slot. Whichever project
claimed it first got every project's stage1 outputs written into its
memory directory — cross-project contamination.

Root cause:
- GLOBAL_KEY = 'global' was a single key shared by all projects
- listStage1OutputsForGlobal() had no cwd filter — returned ALL
  stage1 outputs across all projects
- markGlobalPhase2Succeeded/Failed/Unowned all operated on the same
  single global job row

Fix:
- Replace GLOBAL_KEY constant with globalJobKey(cwd) function that
namespaces the job key per project: 'global:/path/to/project'
- Add cwd parameter to all Phase 2 storage functions so each project
maintains its own job slot in the jobs table
- Filter listStage1OutputsForGlobal() by t.cwd = ? so each project
only consolidates its own thread outputs
- Thread cwd from session.sessionManager.getCwd() through runPhase2()
  to all storage calls
- Add cwd to markStage1SucceededWithOutput/NoOutput so enqueueGlobal
Watermark targets the correct per-project job key
- Add cwd parameter to enqueueMemoryConsolidation() public API and
update its only external caller (command-controller)

Closes #369

* test(memories): add isolation tests for per-project Phase 2 consolidation

Three tests covering the regression fixed in the previous commit:
- listStage1OutputsForGlobal filters outputs by cwd (no cross-project leak)
- enqueueGlobalWatermark creates separate job rows keyed per-project
- tryClaimGlobalPhase2Job claims only the requested project's slot and
leaves the other project's job independently claimable

* docs: add inline comments for memory isolation fix and tests

ef33f7b4c8 fix(coding-agent): show compaction summary after manual /compact (#318)
The manual /compact command path in executeCompaction() called
rebuildChatFromMessages() but never added the compactionSummary
message to the chat. The auto-compaction path in event-controller
explicitly adds it, but the manual path was missing this step.

Capture the CompactionResult returned by session.compact() and
render the summary via addMessageToChat(), matching the behavior
of the auto-compaction flow.

63b203b937 feat(mcp): resource notifications, subscriptions, and read_resource builtin tool (#254)
* feat(mcp): resource notifications, subscriptions, and read_resource builtin tool

- Add MCP resource subscription lifecycle (subscribe/unsubscribe on connect/disconnect)
- Wire mcp.notifications setting with live toggle support
- Add debounced followUp injection for resource change notifications
- Add global read_resource builtin tool with server resolution by URI/template scheme
- Add MCP prompt commands (buildMCPPromptCommands) with array content support
- Add server instructions injection into system prompt with attribution
- Add mcp.notificationDebounceMs configurable setting

Client (client.ts):
  listResources, listResourceTemplates, readResource with pagination
  subscribeToResources, unsubscribeFromResources
  listPrompts, getPrompt, serverSupportsPrompts
  serverSupportsResources, serverSupportsResourceSubscriptions

Manager (manager.ts):
  Notification dispatch with subscribed-URI guard
Concurrent refresh deduplication via pending promise map
  setNotificationsEnabled with subscribe/unsubscribe toggle

Tests:
  client-resources.test.ts (31 tests)
  client-prompts.test.ts (20 tests)
  mcp-read-resource.test.ts (13 tests)

* fix(mcp): address PR review - eager prompt init and stale subscription cleanup

P1: Make setOnPromptsChanged eagerly fire for servers that already
have prompts loaded. The callback is registered after MCP discovery
has already loaded prompts and fired the hook, so without this the
handler is never called on the common startup path. The fix is in
the manager itself (not the caller), eliminating the race condition
regardless of when the callback is wired.

P2: Unsubscribe removed resource URIs on resource refresh.
refreshServerResources was subscribing to the new URI set and
overwriting #subscribedResources without unsubscribing URIs that
were previously subscribed but no longer present, leaving stale
subscriptions active on the server.

* fix(mcp): add resources and prompts to /mcp help text and subcommand completions

* feat(mcp): add /mcp notifications command

Shows per-server notification capabilities with subscription state:
- Lists supported notification types (tools/list_changed, resources/list_changed,
  prompts/list_changed) with check marks
- Shows resources/subscribe status with active subscription count
- Lists subscribed URIs with green ticks when notifications are enabled
- Displays overall enabled/disabled state (mcp.notifications setting)

* fix(mcp): address PR review comments on race conditions and stale state

- Await subscribe/unsubscribe in refreshServerResources so the refresh
promise doesn't resolve before subscriptions are settled, preventing
a second refresh from racing and overwriting tracking state (P2 #3)

- Guard setNotificationsEnabled subscribe .then() against a disable
that happens while the subscribe request is in-flight (P2 #5)

- Re-check mcp.notifications setting inside debounce setTimeout
callback so toggling off mid-window actually suppresses the
  follow-up message (P2 #4)

- Fire onToolsChanged and onPromptsChanged callbacks in
disconnectServer so stale slash commands and tool registrations
are cleaned up when a server is removed (P2 #2)
